Actually I don't think leave the tripod inside the bag is a good idea. The tripod might be used under any kind of road/weather condition- (Snowy/rainy/muddy/dusty....) mostly not dust free. And you have to wipe up/clean up your tripod every time you want to put it back to storage ? Or you let your tripod bring dirt/moisture into your bag then clean up your precious equipment/ bag later ? I will prefer they can use Velcro or something else to fix/tie the tripod outside the bag. So you don't have to worry how dirty your tripod can be and no need to clean up after every use. Just my personal though.
#3 Or you can use tripod bag to pack your tripod before leave it in the backpack. That might increase the weight you carry and more work - then you might just only need to clean up the tripod bag instead of everything inside the bag.
I bought a canvas SLR bag off of eBay that has a laptop pocket and two main compartments, the compartment for lenses coming with several velcro dividers. I'm quite happy with it so far. I don't have a link, but should be easy to search for. The one here looks good too, but I like to have the dividers for my various lenses.
