If there is any labor associated with running the cable buy the CAT6.
Even with gigabit ethernet, 5E is plenty. Usually the cost of CAT6 is why people don't run it because there is no benefit. If price is the same sure, otherwise don't bother wasting your money.
I still buy Cat5e cables but if I were stringing them into walls as a permanent installation, even if DIY instead of paying an installer, then I'd spring for CAT6. It's not that GbE won't work over CAT5e, but what if they come out with 2GbE? Cat5e won't handle that but CAT6 will, meaning it would make sense for a 2GbE standard as it's still a lot cheaper than fiber optic runs.
I would say it depends on how long you plan to stay there! Not long Cat5e, long time Cat6.. Cat6 isn't usually that much more.
